Unless I'm missing something (entirely possible!) there's no way of countering an attack on a megaship in your space.
Sounds like a really good reason for all those Player Named Faction murder hobos to, well, not act in such a manner, especially to unaligned players, so they don’t maul their megaships, eh?

I think there is a misconception of the whole megaships thing.. the megaships are already in the game and there has not been any dramas around them.

If you want to hurt a faction, why bother waiting for a megaship scenario to spawn when you use much easier methods like smuggling?

I wonder if this might lend itself to Faction related gameplay. eg: Just a very few obvious niche elements (eg: attack/defense of a megaship) are offered solely in OPEN, just for those interested in the PvP aspect of it?
note: I'd envisage TBH though any such gameplay, to truly may PvP worthwhile the game would need to orchestrate/manage it well. This might be the real issue.
When Megaships are given the ability to be assaulted and shut down or robbed, there will be drama about it. The amount of drama will be proportional to how much the Megaship shutdown actually matters.
