Help Cmdrs just got Oculus S ... Now no controls

Oh dang bro, I heard about that bug. It means the Rift isn't compatible with your system. You had better mail the whole thing to me.
Along with your address and bank details so he can "credit" your account.
Wow... bummer, ok what's your address. Also I will need your mom's maiden name, no big deal just for confirmation.
Two things:
1. Make sure you PC hasn't focused on a different window while you have the head set on.
2. Are you playing the "same" game? If you somehow downloaded the game again through the Oculus panel you might be playing a "fresh" version with no control set. Seems unlikely tho.

When you say "lose control" can you define that specifically.
i.e. I press keys/move joystick and nothing happens or I press keys/move joystick and the ship is out of control and flies weird...
A personal problem then. Write a ticket and ask for a refund while keeping your account and still play. 
I set the 2-D display to full screen when using my Oculus to insure the game doesn’t lose focus.
Another vote for focus issues here. I have had this with my setup more than once. Lift the headset and click on the 2d window, should give you focus back and give you control.
Glad you got it working OP, I'm considering an S for myself, and I've had plenty of issues already with control input being wiped out when adding new controllers, but having read your thread it looks like your issue was nothing to do with new hardware itself, but instead with window focus.
i know how you feel op, we got deep core mining but no small seismic charges.... dark times
