I don't know if the deliberately don't allow supercruise to auto pilot all the way to the destination but it could be done.
They already know when there is line of sight on the destination and that technology works well. They already have the tech in place to orbit an object.
Only a few more things are needed.
The program that checks for line of sight needs to see gravity wells as round objects. So it doesn't worry about the actual objects but just enlarged versions of them. The sizes should calculatable based on the objects' gravitational pull, I guess. Then when it approaches a gravity well, it orbits it at full speed (allowable) until the it no longer obscures. Then it exits orbit toward the destination.
Special case when the target destination is inside a gravity well object. Then you have to see the actual objects and orbit around them.
Maybe something along these lines?
