Newcomer / Intro Does Wanted = Pirate?

I've tried to complete a few missions where I have to kill X number of Pirates in X systems. Everytime I try, I kill anything wanted I see by I rarely get credit for the mission. I get the kill, I get the bounty, but it says I haven't killed any pirates. I think after 5 hours of play this morning I've only got 3 of my total kills to count towards my Mission objective. Am I don't something wrong here? Do I need a Kill Warrent scanner to make this missions work? What am I missing?
 
Usually the ships which tell you that their scan won't hurt have the pirate flag. You can find them very occasionally at nav points, but more likely from ssds or being interdicted.

I suggest not taking out a pirate hunt mission unless you were already intending to spend some time searching SSDs in one of the systems or bounty hunting at the nav point anyway. You can try carrying
cargo to try to intice interdiction (does that still work?).

These missions were probably designed for gamma 1 when you would get interdicted all the time when flying around slowly in system (which was great). Now interdictions are rare these missions are too hard to complete reliably.

Ive also had the ssd for the pirate counter offer before killing a single pirate, abandoned that (lets face it, its not clear what you are supposed to do) and got a hand in offer at the original planet which then gives you a plus rep blue arrow. Text stating well done for killing the bad guys, but I havent killed a single one :/
 
Stick 1 ton of gold in your hold.

Hang out near a Nav Beacon. When someone scans you, deploy your hardpoints and put full pips into weapons. If they ask you to dump your cargo, they're a pirate. Go all pew pew pew on their hull.
 
The best places to carry out these missions are nav beacons and extraction sites. You will need to identify the pirate faction (see my guide above), or kill anyone who scans you for cargo, watch your comms board their comments will give away that they're a pirate.
 
I disagree with the other posters here. The best place to carry out these missions are USS. The first USS you'll find on this mission arc is someone from the opposing faction offering you an alternate decision (usually take out the system authority of the system that gave you the mission). The subsequent USS's will then contain NPCs specifically generated by the mission script. What's present in the USS depends upon the system that it's in.

For example, one kill mission I had was to kill 3 Pirates for Jersey Mafia (made up name) given to me by Patrons Principals (something like that) over in an Empire controlled system (with an optional system next door that was an Anarchy). I stopped at a USS and someone from Jersey Mafia tried to make a deal with me along the lines of "Kill 4 System Authority vessels and we'll give you more money". The subsequent USS I stopped at after had 4 system authority ships fighting 4 Jersey Mafia ships (faction listed as NONE) and they were all wanted. Needless to say, I killed the Jersey Mafia guys and completed that mission (I hate being the bad guy).

If I had been in an Anarchy system, there may have been 4 Jersey Mafia ships shooting at traders (or something to that effect).

You can ALSO find Jersey Mafia ships by scanning random ships (both in and out of Supercruise) and checking their faction in the Left UI under Contacts. Be warned though - pirate does not equal wanted.

But my problem was they were telling me to go to places without Nav Beacons or Extraction sites. Plus the amount of time it too me searching for all the USS (wouldn't most of the time wouldn't have any pirates it seems) wasn't worth the 15k I was offered.
