I don't have a perfect solution, but I have seen this before several times.
Do you have sync from EDSM turned on.
If you do, then try turning it off.
I know it's not an ideal solution as EDD should recognise and correlate whatever comes from EDSM, but turning it off has solved it for me.
As for cleaning up the damage done, there is an option under admin tools to delete duplicates.
Please make a backup of your database before using the admin tools though, just in case.

Not TO EDSM.
The culprit is FROM EDSM.
Syncing to EDSM only sends data, nothing is received (I think).
Correct - there's a bit of a bug with syncing from while playing in the current version that will be fixed in the next release.
Until then you should not have Sync FROM enabled while playing (if you do need to sync across multiple instances it's OK to turn it on, sync and then turn it back off, there's only an issue while you fly)
If I guess correctly, EDD has added up all my jumps to calculate it's total, which of course only goes back to whenever we enabled verbose mode back in the day....
Could we get an option to adjust the jump count and distance (and perhaps total play time?) to match what the game says? (if EDSM was willing to accept this adjustment from you that would be even more awesome)

My only suggestion for EDD is to have the planet icon updated to reflect if upon scanning the planet is terraformable. I always click it to determine. Would save me a click or two, but no biggy. Love EDD, would never fly without.

As an explorer Market connecter seems to be pretty useless, but as a trader i consider it as an imprtant tool to keep the market data up to date.

I have "send event information to EDDN" disabled when I am trading - only tick the box when I go exploring. It is in Commander Configure options, found by editing that commander under the settings tab. It is very handy really - I can switch between my commander in the black and one in the bubble and all I have to remember is switch on EDMC for the bubble as EDDiscovery remembers the setting per commander.

Tried the Shift Key thing and got a message that I needed to run it so it could download the databases.
Ran it and this looks like all it did.

You were running the portable version for the first time, so neither the EDDUser.sqlite nor the EDDSystem.sqlite databases had been created.

That looks like it failed to download the systemsWithCoordinates.json dump from EDSM, and so had to use discrete fetches.
Is that what this means??

11:40 local time I aborted this operation.
I have a file >> EDDSystem.sqlite that is a bit over 1,000,000 KB which I think is the "missing" file.
When I started the 8.3.3 Portable up I did the "SHIFT" thing and placed the databases on my hard drive in a dedicated folder.
Is there some reason why EDD portable isn't seeing this file??

Shut down and re-started the computer about 11:50 local time. Restarted EDD about 12 midnight using the SHIFT key again to set it to the folder where the file was located.
Gave up and went to bed about 2AM with the program setting at <-------

I've been using EDD for almost a month now and I am impressed with this tool.. I found however one thing that either I do not understand, or it's "just a feature" and there is no fix for it.
So.. my system has logs only from April this year.. I am back in the bubble and trying to scoop some materials for another long journey.. well
The systems I have already once visited, in the game itself I have all the information.. but those are the systems I visited year or two years ago.. and as far as I know, I cannot re-scan them. Well, as I am set for full sync with EDSM and EDDB.. I get this view:
is there any way, that I could import all the materials, to see on EDD what's on every planet?
Sorry, if the question is lame but I spend more time grinding materials than investigating the new application
