Eh, I would totally buy the placement and angle of the thrusters could affect it's effeciency. Which in turn means a shape of the ship was different just enough to make the same class thrusters work better. Even if you are in space the basic propulsion mechanics still apply, even propulsion degrade should still apply when within a gravity well of a celestial body. Further apart the thrusters are and more unaligned they are the more you have to apply other means to stabilize it's vector which will directly impact your effective forward thrust.
Only thing that does not make as much sense to me is how speeding up and slowing down improves pitch rotation of a space ship.
