OP's problem is valid, crew ignore thargoids when you put them in the SLF.

(And the problem with the Lance's ammo was "fixed" by the last update - it now has infinite ammo!)

I haven't done any thargoid combat since the last update, but prior to that my NPC fired at scouts using the AX Taipan, but not the Lance (with ammo).
