It sounds like you have stations that can fit multiple trains, obviously, rather than block sections ( I prefer this myself as well)
Doesn't the "don't block station" option take care of this?
It is a check box at the bottom of the operations tab for the ride.
To answer your other question: I believe that technically, until the train unloads, that the ride is not considered over yet.
