You should take the plunge! The recessed controls are a lot more comfortable!
 
I dont have HOTAS setup, cause I am poor after buying the game ;)

But I did spend a couple hours one day making a new insert for my desk specifically for my stick/mouse/keyboard setup I use for ED.

It does work good, the nicest thing is that it doesnt shift around in heated dogfights! But I imagine some of those expensive stick sets come with desk mounts of some sort to keep them from moving too. Mine is just that cheapy logitech extreme 3d pro from like a decade or two ago ;)

I never used the buttons on the base, so I'm not losing anything by hiding all that under the desktop. Keyboard has more buttons anyhow.
 
Mounted my X52 Pro to my (Pilot's) seat. It won't move a bit even in heated dogfights. But it came with the option to mount it with screws. You can see it quite good on the 2nd image.
 
My set-up is an Asus G74SX-DH72 "gaming laptop" (pfft), some generic speakers, and SteelSeries GW2 mouse. Nothing impressive, but hey, it gets the job done.
 
Some of these setups you guys build, makes my creative thoughts run wild. That can be a bad thing... when I start getting creative again. It affects my coding, my home improvements, my car, my toilet seat... you name it. Creativity can be a baaad bad drug man.

Props to you guys though for making some kick ass setups!
 
My Flight Deck.

Elite is running on a Dell XPS 8700, Intel Core i5-4460 @ 3.2GHz, 16GB Dual Channel DDR3 1600MHz RAM, EVGA Geforce GTX 750Ti 2GB, Acer 23" LED Widescreen Monitor, WAVE Maxx Audio 7.1 Surround, Win 7 Pro 64 bit, Wildblue 3Mbps Satellite Internet Modem.

Controller is a Saitek Cyborg 3D Gold USB Joystick Circa 2000 AD. :D

The Dell XPS 8700 was actually specifically bought to run Elite as my 10yr old Dell 8400 just couldn't handle it!

Left panel station is a Dell Inspiron 17 5000 Series, 5th Gen Intel Core i3-5005U @ 2.0GHz, 4GB Single Channel DDR3 1600MHz RAM, Intel HD Graphics 5500, Win 7 Pro 64 Bit.

Right panel station is a repurposed mouse pad/beverage holder and a good blaster at my side for close encounters of the Thargoid kind.

 
Update on mine, HOTAS (not that you can see it too well in the photo) has long replaced the Cyborg 3D Gold and is mounted to my comfy chair. Tablet and backlit wireless keyboard for Fuel Rats IRC...
