I am allied with the "Defence party of Nastrond" but they do not have the option to get their permit. (I am at "Goran Gmitrovic", it is controlled by this faction)

You need to be within 15 Ly of the permit locked system. And you aren't.
Try logging off and back on again, then do a couple more missions for them.
You should get either a mission to get the permit, or just a message that says you now have it.

Ok just checked another faction (Peregrina aristocrats) and I can't see their permit either

Ah, I have got about 6 permits without ever knowing that. I will check it out.
