Can you use these control systems as an origin for expansion?
Does it reflect which factions are present in the system?

Control systems are systems that are not native to the controlling faction.

Yes, you can use these systems to continue to expand a minor faction out to a maximum of 40 Ly I believe.

Would it be possible to expand system A that has a permit via its control system B and C?
Or possible to loose power of system A by removing the power from the 2 control systems that are accessible, essentially cutting it off?
