I often see for example, X3 Federation factions in 1 system, and X4 independent factions.... how do I ID which ones are Imperial and Alliance and so on and so forth?
What is easiest way to determine what faction I am gaining rep for in my local system?

In the right hand panel in your ship. You will see a list of all the minor factions below the Major factions.
Make SURE you check this each time you take a mission that the MINOR faction you are doing the mission for is allied to the MAJOR faction you want to rank up in.

The system map will show you what stations in a system belong to a specific faction. Missions will always have the faction they belong to on them. Bounty hunting usually gets you some rep for the systems controlling faction as that faction is the one that issues the bounty. If your after rep with a specific faction, do their missions, deliver goods to their stations, and blast their enemies.
well my problem is I only see Federation and Independent factions in my systems... I assume some are actually Imperial and Alliance yet I do not know how to determine which is which!
I don't want just to know what faction the system I am in is, yet also how to convert it as I please!
it is easy to say thta the one faction that says everyone gets a vote is Federation, but aside from that one distinction i don't know what to look for. Please assist!

I have not seen factions for Alliance and Empire in Fed Space. It may only happen around the border systems. But most systems have a major faction, Independent factions, and a couple anarchy factions.
As for changing the faction of a system, it takes a concerted effort from a lot of people. Eventually it will lead to a civil war. There are a couple threads that test the mechanics of a system changing hands. You should look in them.

As i said, when you are in the system go to the right hand side panel in your ship, you will see a list on the right that shows EMPIRE/FEDERAL/ALLIANCE.
Scroll down and below that is a list of all the minor factions, showing you which allegiance they have.
Each mission on the board is from one of these minor factions. (it shows on the right hand side of the mission title)
Check which faction is offering the mission, then go to your right hand ship panel and check which allegiance that minor faction is.

Empire has it's own region of space, you will probably only get a fed/empire mix in border regions and you need that mix to be able to begin turning the tide
I see, somehow I assumed when I saw 3 independent factions that each one would have represented something you needed to switch to before you would get the option to convert it to the alliance of your choice.... oh well guess I can't paint the galaxy red
There are three factions, but they control different regions of space. It may be possible to flip border worlds and in doing so slowly push the borders of one faction into those of another faction, but certainly not every system will have every faction. There are the occasional system that is one faction deep in another faction's space but these are rare.
Also, and I'm sure part of the reason why players can ally with more than one faction, the factions certainly aren't equally strong or equally rewarding. Alliance in particular is much weaker than the other two. Maybe major events will shift the balance of power in the future - I guess we'll have to see.
