Why we still cannot hold cargo in stored ships?

... because it opens up a load of exploits? That's the usual reason given.

That's only a side effect.
The reason is clear and it became very evident in the Odyssey Alpha.
Our CMDR is actually the ship you're using. No matter how much David B tries to say that in ED we're not a ship, in the code we are a ship.
That's why you can't park your ship at a station, take an APEX, go to another station where you have another ship stored to pick it up without transferring the original ship to your current port first.
And everything you transport is always related to the CMDR (so the ship).
That's also the reason why when you blow up in a combat ship you also lose all exploration data collected with your exploration ship, safely stored at the station.
It's a code limitation, that's why it will never be fixed.

Yes it was a bug, those things we were test playing Alpha to find. Multiple people in the Alpha keep going "oh no this is going to break the game" well, that's why they are having an Alpha, to find out the bugs and problems and get them fixed for the release of Odyssey.
 
So... we have a fully loaded T9 in system A. We use Apex to go to a system B. Then we transfert our T9 from A to B with Interstelar. It really work ?

Oh, and there could be a reason to not allow cargo to be stored. Would be an easy way to avoid getting pirated. You pop over via Apex while your E rated unshielded type 9 transfers risk free to make the sale.

Now, if they could make it so that your ship had to actually traverse the jump and travel while being piloted by an NPC, then it would add some risk to it.

  • Small(-ish) escape pods
  • Redeploy
  • Must transfer ship to current location before transferring to another ship
My sneaking suspicion is that we are permanently in those "escape" pods, and cannot be taken out. Instead, we use tele-presense to control an Achilles robot. (The Ship Who Searched, Anne McCaffrey and Mercedes Lackey)
