When I see this happening I try to fly into the dock itself before the pad has finished rotating.
Don't succeed, but it's fun to try.

Consider this a feature, it was already there in premium beta. It has indeed something to do with a player or NPC who just left that pad. Its a little inconvenient when you haven't experienced it before, and it takes you a while before you noticed the landing indicator is pointing the wrong way, but once you know it, meh...
