Leviathan (mass effect 3).
Ingame it's got to be the Asp, i can't remember the exact point i went from hating it to loving it but it was instantaneous.
Other scifi: for entirely silly reasons, it's got to be Nell from Battle Beyond The Stars because oh my god why does this ship have bosoms why. why is it a headless horse with bosoms.

My favourite Elite: Dangerous ship is the Sidewinder. How can you not love the Sidewinder?
My favourite Science Fiction spaceships are the ones out of Bob Shaw's "Who Goes Here?". They are just boxes that can only teleport a couple of metres, so they have to teleport and teleport vast numbers of times to get anywhere. The book also includes my favourite time machine.

In Game: Cobra MkIII
Anything else: I too go with the Normandy from ME. Simply because i formed an emotional bond with that Ship by spending many Hours with the Games. Seeing the first Normandy getting destroyed at the beginnig of ME2 was some heart breaking stuff.
I did go into this Game without spoilers and was quite shocked. Sure there are many cool ships in Sci-Fi, there are ships who I would say look cooler and have fancier tech and what not, but there is only one Ship that truly could break my Heart.

In-game, the Laykon Type-6. I know it gets a lot of crap for being ugly, but I think it looks like an awesome space bulldozer. I want a yellow paint job.

Oh, this is excellent news. I hate PC's and the only reason I'm using one right now, is that there's not been a true hardcore space sim for the only games platform that truly fits that genre: the iOS.
This is truly a dream come true...
For ingame ships, has to be the Cobra III. Clean shape, fits my playing style, really fast, good in combat.
Otherwise... Serenity is pretty nice, but I think that the character of that ship is more about the people who live in it and the things that happen around it.
I'm actually not sure what my favorite sci-fi ship would be.
I was following it for a while. When I heard they were also releasing it for mobile platforms, I wrote it off. My assumption being that it will be more "buy gems" sillyness that is so ingrained in the mobile gaming genre.
...anyway, to get back on topic, another favorite...

Didn't you hear her speak? And let's face it, all ships are female, this is just more obviously female than most...
In Game: Love the Cobra III. Loved it in 1984 (and I'm not talking about the book) and love it still.
In Sci-Fi? Not sure. But I loved the Odyssey from Ulysses 31
