I asked this very question on page 2 I believe, no answer yet.
They were in Beta, but never mentioned in any patch notes, so it's anyone's guess I suppose.

Haven't tried this myself but the one suggested change I've seen repeated many times is this:
Control Panel > Network and Sharing Center > Internet Options > Connections > LAN Settings > uncheck "Automatically detect settings"
Try Internet Options > Connections > LAN Settings > disable Automatically Detect Settings (didn't work for me).
Or try downloading new 109mb launcher (will find out whether that works for me soon).

- Fix issue where kills against orcas in assassination missions were not counting
No compensation for the rep lost abandoning missions after killing the same mob 3 times and it not counting.
No fix for the ridiculous situation of being given a kill mission by a minor faction to kill other minor faction ships and lose rep with both minor faction and major faction.
Still trying to understand why I keep playing, I guess it's blind hope it will all come good by 2020.
Have you put in a ticket for this bug? I remember seeing rep drop after turning in a kill mission but could never localize as to what the cause was so never filled out the report so as not to flood them with useless bug reports.
