There is no known property of 'magnetism', that can simultaneously repel AND attract an object at a specific distance with enough force to stay rigid under the effects of thrust or even centrifugal forces from turning a spaceship. Whatever the force holding these ships together is, it has nothing to do with magnets.
Agree with OP, this is not the direction I was expecting the game to take. I don't have a major issue with it, and yes, they look cool, but it seems strange to have the rest of the universe (the human universe) so grounded in realism, to the point of not having conveniences (autopilot), and then suddenly having 'quantum attracting' space ship parts made by carnivorous space elves.

In my experience guardian weapons are about as effective as a bad weapons build with human tech.
Guardian ship launched fighters are only held together by friction like everything else in this thread.
I also like that the Guardian technology has a "triangular" consistency, following through from the triangular shapes on the monoliths ...
I saw a video comparing Guardian and engineered tech and generally Guardian tech was found to be about the same as human tech with a level 2 or 3 engineer upgrade. Those tests were done on non-weapons, though. But I would assume it's probably similar with weapons?

I was already a bit annoyed by the magic guardian sentinels, but now we (apparently) get hybrid guardian magic ships as SLFs.
