Setting up a computer for a friend and we have an Elite key that was purchased from the humble store when it was last on sale, they state it requires a steam account. Not a problem at all as we already have one setup but would rather just create a FD account and use Elite via the FD launcher or add it to the oculus account and bypass steam all together. I know we will have to create a FD account regardless but is the key from humble actually only valid on steam or will it activate Elite directly on an FD account?

You should ask support directly. You'll get uninformed answers here. I don't know the answer myself! Probably they can fix you up with a non-steam key, but you'd have to ask.
