All numbers on huds with 3 Digids , or . seperation (. or , switchable in options, because depending on player preference/location):
Reasoning:
Big numbers are hard to read, especially if there are lots of them and no 3-digid-seperation (like with the sqadron leaderboards). Adding an option to seperate the numbers on every 3rd digid (like it's done with your Credits and Rebuy values), would really improve readability.
Example:
12,568,794,354 is way easyer to read than 12568794354.
With one look i can see thats 12.5 billion. Otherwise I have to carefully count the digids before.

And in terms of programming work for the developers. This "feature" already exists, they just have to put it on all the number fields in the hud.

Not to intentionally pedantic, but are you sure you don't mean 12.6 billion?

On the topic in general, I quite agree that this should be utilised more than it currently is. The biggest obstacle I see to this is that some countries use full stops instead of commas to denote each 3 figures, so FD may have to expand on the localisation options in the game (I don't currently know if they do this for rebuy and credit values).

Another solution would be to simply use SI prefixes wherever possible. Thousand is k(ilo), million is M(ega), billion is G(iga), trillion is T(era), quadrillion is P(eta) and so forth. No need for thousand separators unless you are showing the full number, which is usually not fully relevant.
 
In case if the sqadron leaderboard, I would even go as far as to put Points (and Rank) into flush right notation:
10,000
_1,000
___100
instead of all numbers starting from left. So the differences are even clearer
