Knowing nothing about the exploit myself, I've come up with a solution to make it fair. 
Nerf incoming!
ATR Skimmers
Lol
No seriously. Skimmers with anti-ship weaponry. Nothing too overpowered like ATR, but strong enough.
Like installing point defence, and/or Reverberating Cascade missile launchers.
Something to make the skimmers bite back against ships.
Or simply shield them, with a 99.9% resistance to explosive damage.
When fighting an SRV, they switch back to regular weapons.
That way, the mission stays as is, high pay and all, but it comes with far more risk.
