Alarm Resetting

When you trigger the alarm or a guard on a settlement how do you stop it? I read somewhere that you hide for 30s and then the guards go back to normal. But this has not been my experience. I even switched the alarms off and then hid but the dots remained red and they kept looking for me.

You heard the siren or not? If you heard the siren and saw every outdoor building flashing red lights then the only thing you can do is to switch off alarm console somewhere in the base. Even you do so, you just prevent airdrop reinforcement. You are already tagged. All NPC will respond hostile upon see you, and all drones will hunt you down automatically.

so what can I do to avoid this?
Switch it off first, that's the only way that I have found.

Once you have set it off you can't get an Apex to land at the site for you, you have to run far enough away and pick it up frpm the middle of nowher (OK, 500 ish yards out).

I don't want to give wrong information, but I believe that once the dots have gone red, they will stay red. When the alarm is reset (whether you turn it off or if it resets after some time), they will switch their shields off and patrol normally, but they will remain hostile and will aggro as soon as they see you.
If you switch off the settlement alarm, however, those out of sight and hearshot won't get aggro and will keep their shields down.

If you don't or cannot switch off alarm in the beginning, you need to remember below things:
1. After steal anything (even assets, at least in current patch), do not let NPC scan you.
If you caught scan the first time, you can draw your weapon so NPC change to blame you stow weapon rather than really scan you. But this trick only works once.
2. When detected and triggered NPC leathal response, kill them all before they send alarm. There is a broadcasting icon on NPCs showing they are registering your identity basewide. Kill these NPC before they report you.
3. Stealth weapons are stealth only when you takedown NPC before they fire. If you hit them but they did not die fast, they will shoot their loud weapon and draw more guards.

This right here is why the best weapons for missions (where you don't intend to just go in guns blazing, like a tipped-off settlement massacre) are ones with very high single-shot damage. Even if they're not silenced, the only one that's made immediately aware of your location is the one you shoot, so as long as you can take them out in that first shot, you're good.

You could run a covert mission with an unmodded L-6 if you really wanted to. Just make sure to change position the instant you pull the trigger and make sure nobody sees you - it usually takes a moment for them to go from their "what was that" moment where they freeze up on hearing the sound, to actually turning around to look.
(that freeze is one of the trickiest parts of using audio masking on an executioner - if you don't silence it, the sound of the shot makes them stop in their tracks for a moment which makes them much easier to hit!)

It was a non-violent mission so no murder death killing anybody!
I completed the mission in the end, By stealth to kill the alarms first and then running around avoiding bullets until the machine opened and then running away to avoid everyone and getting back to my ship. Not a professional job but it worked. There must be a better way of doing these mssions.

Oh, nonviolent heists? Yeah, those can be tricky.
That said - if you set the alarm off and nobody sees you before you leave the area, they still won't go red. I had a data-stealing mission the other day where I was able to sneak into the building easily by a non-patrolled back door but the data was alarmed, so I ended up sneaking in to the power building and having to whack the guy in there to shut the alarms off. When I got back to the data port, I noticed the download time was only 5 seconds. I could have easily waited out that timer with the alarms blaring and been out the back door before anyone arrived to investigate.

Some settlements are easier to sneak after the alarms than others though. Some of them don't even have a guy in the alarm room or require you to cross any restricted areas to get at them.

Don't forget you can lure guards and civilians away with unsilenced gunshots, grenades (be careful not to toss it too close to turrets, etc.), atmospheric processing consoles (both those inside and on top of the buildings) and illegal data downloads (you don't even need to finish the download, just start one and bolt).

Also, when you turn off the alarm, atmospheric processing consoles will still draw in NPCs. Illegal data downloads won't anymore.

There's this one industrial settlement layout I love with the CMD and hab buildings at the top of a hill next to the small pad, massive industrial production building with lots of labs, power building on its own at the bottom by the large(?) pad.

The reason I love it is because the guy in the ops room is a guard rather than a regular worker, and he has level 3 access and a window overlooking the path outside, so I can toss a shield grenade outside his window and he'll come running out to investigate it, and I can swipe his access when he's got his back turned on the way back to his post.

If you manage to stay hidden for a while, it will deactivate by itself. No idea about the exact timer, several minutes or so

Other than that, yea, first step would be to turn off the alarms
If you dont know the base layout, find a panel which is not along the patrol routes and e-breach it and find where the alarm switch is located

Here the alarms are triggered 4 times, and they stop after a while every time… if you hide properly:

Oh boy, that settlement layout. My very first missions starting out on foot sent me to one of those. It took me a good while of exploring before I even thought about going loud, but trying to do a takedown there was pretty tough, trying to get by without getting swarmed inside the buildings once I managed to get inside.

Knowing what I know now I could probably do those missions in my flight suit.

You don't have to give up even after triggering the alarms. I was a bit impatient and got caught popping a lock, base turned hostile and I had to run in the desert waiting for things to cool down. I watched from behind a rock for several minutes until the guards had returned to their patrols and made my way back into the base and turned off the alarms. The key thing here is NOT to be spotted since you're now hostile. Stealth is key but it is doable (and FUN!) even after several people said "I heard something, I'm just going to check it out". Turned off the alarms, stole the required data and was out of there in my taxi without anybody else knowing.

Yes you ARE the most dangerous thing in the settlement and you CAN just blast everybody in sight, but where's the fun in that? If I ever DO have a mission that goes horribly wrong and a lot of people die, I always leave at least one alive so they can tell the story of what went down :)

This is how balance seems to work once you have any upgrades whatsoever (or even without them) - you are the most dangerous individual on the field. However, you are still just an individual, and if you get bogged down in a 10v1 then you'll have a bad time fast.

The same goes for engineered ships. A few thousand MJ of shields will tick down awfully fast once you get half a dozen or so ships focusing you, even if they aren't engineered.
