Ofc, everything's just the same as for both Federation and Empire: do missions, BH, bring exploration data, you know the drill.

I became allied in no time.

Sure.Do stuff for Alliance local factions and you'll get there.

Yes, all I did was hand in a couple rounds of bounties.
However, that did not get me a permit to Alioth.

As stated, just do *lots* of missions for Alliance-affiliated factions. To make the jump from friendly to allied I found that doing a few of the assassination missions helped greatly.
