It seems that when you detonate a Sidewinder with upgraded modules, you don't have to pay for most of them. After someone mentioned it over on the Steam forum (they first thought they'd lost their upgrades), I went on and tested it, and indeed: putting bigger thrusters, power plant, or distributor into a Sidey will not show on the rebuy screen. I did, however, have to pay 38 credits for the basic discovery scanner that came with the ship.
(edit) Or: are those "core modules" like power train and shields part of the "core buyback" that can't be selected?
The rebuy screen is at 58 seconds (no audio, I don't think you'd be interested in parts of an LRR stream):
