I am trying to build up my Navy Rank with the Federation currently at LT. Commander. Having played ED from day one I have only ever done one Assassination Mission during the early days and became 'wanted'. If I attempt any of the current Federation Assassination missions will I still become wanted, if so where would I clear this wanted status as I want free access to all the Systems.

You become wanted if your target is considered clean by the local jurisdiction. Your bounty is only for that system though I believe, so I wouldn't worry about it. To clear it, you have to pay it off at a local station, but I think you have to wait a bit for it to become payable.

Assassination missions are in no way special. If you shoot someone who's not wanted in system X you will become wanted in system X. Not every target IS wanted. Some are, many are not. You cannot clear your status other than becoming a collected bounty yourself or by being killed by those who issued it. Dying otherwise and it will just become dormant and can be reactivated with reset timer anytime you are scanned by one of their security vessels. A bounty for murder is usually around 6,000cr and will expire after 6D and some at which point it will turn into a legacy fine and you can pay it or not. It's only a local bounty though. It doesn't affect any other system and technically it doesn't even affect the SYSTEM you got it in. You have the bounty with the FACTION that issued it. Not with any other from that system.
It depends. But most likely. If the guy you have to kill is clean in that system you will be wanted in that system. You can no longer pay off wanted status, but it will go away in about 7 days. Even wanted you still have access to every thing. You just need to avoid getting scanned.
