Auto Tunnel not working/turning red

I have auto-tunnel on, and as an extra precaution deleted all paths close to the track... and I still get the red squares. It's an inverted coaster that did not have issues with tunnel/trenches on track I already built.

There is the option to disable terrain collision, but then I have to dig a tunnel. Not a big deal, I'm just stumped why this is not working. Is there an issue changing between having auto-tunnel on and off during the same coaster build? I know I've done that before.
 
I noticed recently that the auto-tunneling has become very difficult.
Is there any sort of water near your planned ground work? It seems that the proximity of water can restrict auto-tunneling.
 
^No, no water around. I even deleted all the paths (train queue and exits) as a precaution, and still got red squares. I finally turned off terrain collision and then dug a crude ditch after I placed the track... then rebuilt the walkways.

It looks like the problem here is that the terrain that is in contact or is close to the path also needs to be changed with auto tunnel, but it can't as it's to close to the path pr the station. It should work if you remove all pathing there (but you said it didn't), but then replacing those in the same way would become a nightmare.
