I think that having a mini-game for the bio scanner missions can work, just not in the way it's currently designed:
-Collecting samples themselves shouldn't involve that mini-game, and you should be able to just turn in the samples as collected if you desire to.
-However, the mini-game could be prompted at any time as long as you have samples (say, if you have some idle time in mid-transportation, like those dead times with the Adder taxis). It's purpose would be to analyze the sample and in turn increase its value upon turning it in for credits. Think of it as it would be the difference between turning in a rock with valuable minerals in it or the processed/refined minerals instead (a potential topic for discussion discussed in another thread).
-Also, I do would be of the opinion of changing the mini-game from a dexterity type of mini-game to a more puzzle kind of mini-game. If I wanted to do something more reflex-oriented I would be doing combat missions or request obstacles races at asteroid belts or shoal zones full of space debris, or something like that.
Basically: make it optional, available for idle times, providing extra profit & EXP if done, and change it into a game more fitting for the task it's supposed to represent.
Those are my two cents on the matter.
