Been trying my hand at most things and have progressed well (Asp + 10M credits). Only done a bit of BH, mainly at Nav Beacons but looking to take on more at RES locations. I am (loosly) aligned to Federation (Cadet) and my question is: Is it best to BH in your own back yard or go to a system under a different allegiance?

From what I see it's fine. You seem to get rep for killing these criminals with the system major faction and the vast majority of Wanted NPCs belong to one of the various independant factions of the local system. Usually this can be anything from freedom fighters to terrorists, mafia and drug dealers. However eventually the independant factions will go from neutral>unfriendly>Hostile, so you might want to find a new system to hunt in before it goes all the way to hostile and you get clean ships plugging shots at you. No biggie, there's thousands of RESes to hunt in and I've made millions and not had a faction go hostile yet.
As long as you don't shoot before you've scanned a target to find if they're wanted or clean (even if they're shooting up System authority/naval vessels/unarmed traders) you should be fine.
Also once you get the vulture with a good fitting you might want to see if you can take out strong signal sources on your own. If it's got like 6 NPC vultures, nope.jpeg and run the hell away. If it's got the usual 3 anacondas you can usually knock them out pretty easy for some big bounties, although it takes a little longer unless you're winged up.
If you want to increase your rep with Federation, go into a Federation controlled system that has a dedicated pirate faction (read the faction descriptions, if it says "disdain for any laws", that the one). Kill only the pirate faction or the controlling faction ships (check which faction system security belongs to) and you will make money and increase your rep. Killing wanted NPCs of any other faction is likely to reduce your rep with those minor factions.
