After the last update my breeding has been totally off, i have been having a really good breeding system ongoing and it almost never failed, but now all my golds are producing cobber-silver rank animals, and almost no golds.. i have good stats on the breeding. good aged animals, compares the animals before breeding, dont do inbreeding. but i still seems to be really random after the last update.

This explains how the system works. If your genes for fertility and immunity aren't varied enough, you're likely to get dupe pairs and thus lower fertility and immunity. If your animals have a few C and D for size and longevity, you could simply get unlucky and have mostly those come out on the babies.
