Can you find engineer comodities in npc cargo ?

Yes you can.
Blowing up ships will leave materials floating around too in most situations.
Certain commodities though can only be obtained through missions, the ones you can get from ships are anything available in a market but this needs to be confirmed I mean you might get lucky and find ultra rare ones on NPC's.
