Me and a buddy have been playing elite for a few years and rarely had instancing issues, but recently we haven't been able to physically see each others ships, only a team nav lock target. On top of that they havent been able to join my own private group or any other group either. Is there a solution to fix this?

This is a situation that we see in the Rats from time to time. I'm assuming that you are seeing a Team signal down to a few hundred meters in normal space?
Things to condider - Accidental addition to block list? Shadow ban?. Port Forwarding, If you dropped into your friend's instance and could not see them, get them to jump to supercruise and drop back in the instance? Both of you log right back to launcher and back in? If near a fleet carrier or station, both move well clear. then one jump to s/c and back in.
