Select the thing you want to collect so it's targetted, same as a ship.
A blue box appears on the left ship display.
Move forward slowly, say 15-25 keep your target in the middle of the square.
Done.
ETA - some ships are harder than others. Try in a Cobra III first or an Asp.

Fly very slowly towards the canister, say 8 mps and keep the canister in the crosshair of the bay icon (blue square). They tend to drift off to the side as you get closer and need to be more accurate. I think you're doing everything right just maybe too fast until you're used to it.
Yeah.. These above just except for scooping with a Python. Thats some stuff of nightmares.

Also you can fit a Collector Limpet Controller, buy some limpets (they're cheap). If you just want one piece of cargo from a lot in space target it and fire off a limpet. It'll collect that and then switch off (die). Or, don't target anything and fire off a collector limpet and it'll collect everything till its fuel runs out.
The controller is added to a fire group and, depending on your collector controller size, you can have multiple collectors going at any one time. If mining these are essential.
Python is easy. FdL is nearly impossible.
