How to change the balance of power / influence of a faction in a system with combat/bounty hunting?

You might find that killing NPC pirates in the other factions, for example at a Nav Beacon, degrades their influence in the system.

How do I recognise them: are they wanted or could they also be clean?

unless you are in a anarchy system NPC-pirates are always wantet. it's in their naturen you can also do missions for the faction you support and do a lot of normal trading it shoul all help... and finally you could join in on those comunity goals listed at the galnews....
