At the moment there isn't a way to transport all your ships to a new place. What I'm hoping for is that FD have said that eventually you will be able to store smaller ships like the Viper and Eagle in the larger ships and transport them that way. I have no idea when this will happen but it will make things a hell of a lot easier, plus give us more player interaction with people on larger ships offering transportation services.
Take 1 ship. Buy sidewinder and collect next ship (sell sidewinder). Repeat till all ships are at your new base. It's not the best (as someone with 4 ships) but its the only way atm.
I use this method with a Hauler, scoops and an improved FSD. It's a pain, hopefully they will implement ship transfer in the future. .

leave 1 ship? if you do as you say, and buy a sidewinder to go fetch the last ship in your old home, surely one would then just switch to your final ship and sell the sidewinder you no longer need?

fly to new port 2 with A, buy sidewinder, store A
B, C -> A
return to Port 1 with sidewinder
switch to B, sell sidewinder
fly B to Port 2
C -> A, B

Not pretty, and takes some time to shuffle the ships between systems. You do loose some credits on the 10% depreciation when selling the sidewinders each time, but given the cost of the sidewinder and the fact you have enough credits to own multiple ships, its probably not a huge isseue i would guess. Would be nicer to have a proper in-game facility to do this, but until then it is what it is
