which one is better for mining and which one is better for salvaging while in combat zones

reinforced or shielded

and does this engineering just protect the controller or the limpet?

I can't think of a reason to shield or reinforce a limpet controller. I'd say lightweight is the only mod that makes any sense.
 
Reinforced and shielded both increase the integrity (hitpoints...) of the controller.
Reinforced has the side-effect of increased mass (lowers jump range and ship speed).
Shielded has the side-effect of increased power draw.

Lightweight is normally the only one that makes sense, unless you believe it's a critically important module.

What you might want to consider is the choice between A and B rated. It's usually better to have B-rated collector limpets, which have a shorter lifespan, but better range and lower power draw for the same controller mass. They tend to die fairly quickly during mining, anyway.

No one in their right mind is going to target a limpet controller so any damage to those will be collateral. And if a fight reaches that point you'll usually have bigger worries than whether your limpets are fine. Put another way, the only times when a limpet controller dies on me is when my ship blows up.
If I bother with engineering a limpet controller at all it's lightweight. Shielded/Reinforced is a good choice for a point defense and maybe chaff/ECM/life support, on any other module though they don't really offer any (noticeable) benefit.
