Conflict Zone with Empire vs Empire: Am I ruining my rep?

I got bored flying around tonight, so I decided to go look for a conflict zone. As I've been working on Empire rep doing missions and hauling goods, I figured I might try to find a conflict zone and fight for the Empire, hopefully earning a bit of rep. I finally found one, but the two factions are both allied with Empire.

Patron's Principles, Patronage, allied with Empire.
Blue Allied Limited, Corporate, allied with Empire.
My "relationship" with both is "Allied".

Blue Allied Limited is the controlling faction for the system, and Patron's Principle is fighting them for control of the system...I guess.

My question is: what affect is this going to have on my Empire reputation?

I am not sure what effective it will have for sure, hopefully not much as they should cancel each other out abit.
However 'Corporate' gov type doesn't sound very imperial too me.
let us know either way plz
 
AFAIK, the faction you are fighting for will increase your rep and the faction you are killing will decrease, don't know if its only for that system or the entire faction. If the latter, I would suggest fighting for the side which has the larger footprint thoughout the Empire. I've never heard of Blue Allied Ltd, but Patron's Principles party exists in most Imperial systems and is often in control, so if the entire faction will get angry with you, go Patron's.

BTW, I made it into Imperial space and have stayed there since gamma. I am Earl and Allied with all Imperial factions. Just to let you know, rep is decreased in 1.3 beta, so I'm only friendly with Empire and the factions. Also, there are new military ranks above Earl - next is Marquis and the I guess Duke as the one after. IIRC in Frontier you could reach Prince.

I faced this choice last week and I chose not to play.

Was friendly with both factions and although one was a major faction and the other a minor, I felt it better to just move along and let them get on with it.

I run into this all the time and I've never lost reputation when choosing a side. After turning in combat bonds, look at the right panel that shows you the factions in the system. You'll either see a blue arrow pointing up next to a faction, meaning you've increased your rep with them, or you'll see a red arrow pointing down that means you've decreased your rep. You can try a test run to make sure I'm right.
 
Well, I'm no worse for wear. Patron's Principle gained more influence in the system, but I'm still "allied" with both...lol.
