Newcomer / Intro Confused by conflict zones and missions

So I've tried taking war zone missions but when I get to the conflict zone it's ether the Fed navy blowing the heck out of itself (how does this make sense?) or the Feds battling it out with the locals, who where the ones who gave me the mission to begin with. If I attack the Fed ships wont I get a bounty on my head? Same thing with the locals they wont really pay me to kill their own ships will they?
 
You won't get very much of a rep hit for killing the feds because it's a war zone. Don't camp there for hours, but for a mission it shouldn't hurt too much.

I'm unclear on this as well. If you have to pick a faction when you enter the warzon, that choice has to have some meaning right? Why not just bind the faction you represent to whatever faction gave you the mission?

When you pick a faction, who they are is unclear to me. Sy for example I'm tyring to be a goody two shoes with the Federation, when I enter a warzone I want to make sure I'm picking the side that is not going to hurt my efforts in that regard. Looking at the warzone factions though, I've yet to see a choice that is clear to me, i.e.: This side is Federation, this side is is dirty rebels.
 
@Don If you target a Fed in the War zone it will tell you which faction they are with. Although in some war zones it's Feds against Feds so... So far I find it much easier and faster to earn money killing pirates in RES locations then in fighting in War zones.

I was trying out the warzone missionin a nearby system from Belu. First time doing so, I just wanted to give it a shot. But you're right, I scanned both sides in the Low intensity zone, they both read Federation. In the end, after putzing around for a few minutes, I found one of the outposts in the system belong to one of the parties and their allegiance was "independant" so I elected to fist against those folk.

Noob question time, whats a RES location?
 
RES = Resource Extraction Site. They are found in planetary rings and are populated by miners, pirates and cops. They're great places for bounty-hunting.

With regard to warzone missions, if both sides in the conflict are Federals, the overall reputation outcome should be neutral or near enough - cashing combat bonds has a negative influence in the faction that you killed, but a positive influence on the faction that pays out. Since both factions are Federal, it balances out.
 
I've not fought at a war zone before and have spent quite a bit of time becoming allied with the factions that I want. There is a war zone in my the system where my favourite nav point is and it is my favourite because it is federation controlled with no minor factions which affect me outside of that system. Now there are quite a few high and low intensity conflict zones inside of the system which are between the 2nd and 3rd controlling factions. One of these factions is federation the other independent. I thought that it would be a good idea to align with the federation faction so I did but then most of the ships that go red show as authority vessels. If I destroy these will I just go down with just the independent faction?
