Contracts changing mid mission for pirate kills.

Maybe someone can clear this up for me as I am new to the ED world. I am currently in HIP 50054, and attempting to run contracts out of Thorne Dock. I accepted a pirate hunting mission, and in the description it was described that the faction controlling Thorne Dock had granted permission to hunt pirates in the system, and for 5 kills I would receive 15k (rounded). I accepted the contract and left the station, and began my hunt. As soon as I pulled out of Cruise to an unknown signal I received a comm message from a pirate ship telling me he had a better offer. I killed the pirate because I don't work like that, and I was instantly hit with a 5k bounty on my head, and in my transactions my contract description changed, and instead of the original kill 5 pirates it told me to report to another station and not spill blood... I hunted 4 more pirates and killed them anyway to see if I could still turn in and I could not. This is the second time this has happened to me this evening, with the first time the pirate told me to kill a security patrol instead of pirates and I could no longer cash in on killing pirates... am I totally missing something? Thanks.
 
the first guy doesn't count as a pirate. the guys who change missions are never wanted or have bounties (it's stupid). the first mission is still valid, you just didn't hit five kills.
 
After the USS you have an option. Either continue with the original mission OR ditch it and do the new one. The NPC in the USS wasn't considered a pirate and is considered clean (the reasoning behind that is beyond me) so he didn't count towards your total pirate kill. And the new mission text becomes a wall of text that is pretty difficult to decipher, but you should still have your pirate kill count somewhere in the bottom half of it. I am always leary taking those missions because they are so confusing but I've done about a dozen of them now, and if you just stay the course you should be alright.
 
So it sounds a little convoluted, but thanks for clearing that up for me... I think i'll keep a notepad next to me to keep mission details and stuff down.
