I'd like to suggest a "Config Sim" which lets you focus on tweaking your controls while having immediate access to the consequences of your control changes, without risking a ship.
Your current input systems present a massive collection of options, so it might also be a good idea to create an independent control hierarchy that the player can navigate thru and a way to tag individual controls relative to that.
Ship -> Flight/Systems -> Flight->Orientation/Speed, Systems->... This would allow you to focus down on a related set of controls you're trying to tweak.
