Couple of questions about Main Factions

I only do trading for now but i am proposed a Black Op mission (from the federation i think) asking me to kill some dude in a nearby system. I guess I would gain reputation with the federation.

The simple question is : what for ? Why would i want to raise my reputation with any of the main faction ?

Say I am allied with the federation and I enter an Alliance system. Will i be attacked on sight ?
Say i am allied with the federation and I do some missions in an Empire system. Will it automaticaly drop my Federation reputation ?

No you SHOULD not be attacked if you are allied with the federation and I enter an Alliance or Empire.
But will limit missions available until you get a rep for Alliance or Empire, but you may end up with a bounty on your head from Alliance or Empire at which point you are a target for anyone.

I have been attacked by NPC that are listed green friendly faction, so just see it has a guide.

Not sure about automaticaly drop my Federation reputation.

No, you won't be attacked by any other major faction for being ranked up with the Federation.

I believe at the moment there are only 2 reasons to be ranked up with any major faction which is for Permits to systems locked out to anyone not of their faction and for the faction specific ships. I hope FD will have more content based around faction ranks in the future but at the moment there isn't too much point.

What you really want is to be allied with sub-factions since ultimately they are the ones giving you missions and whilst allied you will be given a number of very high paying, easy jobs.

Permits (to buy faction based ships also) and better missions (more missions and better paid missions). Im sure more is to come.
