Do I have to remove them from enclosures? If so, how? The rangers and ACU didn't seem to provide options.

Select the transport helicopter from the ACU building.
Yeah, you can't just click on the heli unit tab itself and select it, but specifically the transport helicopter tab. A little bit confusing on that one.
Well - it is basically the same for medicating the dinos, and restocking the feeders - expect instead of clicking on the ranger station, you are clicking on the ACU helicopters to transport.
Basically click on the ACU for transport, the select the dead dino to be removed.
I had to do that quite a few times last night.
