So I've hit my limit. If I discard the material, is it going to ask me how much I want to discard or is it all going to disappear? Guess I don't have the balls to try it myself.

It's like cargo, you can choose how much to discard.
I wouldn't recommend discarding beyond 9 - you need three modules in each acess tier of the highest grade available to rank up, and the as highest amount of materials of a specific type needed for one upgrade was 3. If you keep at least those 9, therefore, you'll always be able to get to access 5 really easily.

600 materials, and 200 data. They need to up the data significantly I hit that limit quickly.
