Newcomer / Intro Disliked by the Federation.

Do you want the Federation to like you?

If you do (although it currently doesn't offer any benefits if the Feds like you save a few permits - the Dropship is pants) then find a station you like with a Federation controlling faction and trade, do missions and collect bounties there (don't kill Fed-aligned ships that aren't wanted locally)
 
If you continue to annoy them by shooting their pilots and getting caught doing illegal activities, then they will become hostile and attack you on sight. This can severly hamper you be blocking off a large chunk of human space.

I always try and be Friendly with everyone I find, if only to allow me a little bit of a "Rep buffer" to make a mistake or do the odd illegal activity.

Do missions, trade, hand in bounties, hand in exploration data to make friends. It can take a while if you are not well liked.
 
I just noticed that I have a negative Federation rep.
What does this mean? Should I care? How do I improve my rep?

Join the club! If you need access to Fed Scum stations for resources you might care, but otherwise the Alliance/Empire awaits. :D

Stopping smuggling (well - getting caught!) and not shooting at the Fed Scum or their citizens will gradually improve your rep if you do some humanitarian missions and the like for the Fed Scum. But frankly why bother? :D

It must be due to the occasional fine for illegal cargo that has done it (oh yes they instigated illegal rares without telling anyone in the last update :) ).
I never shoot at non hostiles but I did clip a Viper once.
 
I was busted for illegal cargo to the tune of 33,000 Cr (Back in BETA) and this took me from Neutral straight to Hostile. In fact it started the Pew-Pew from the Po-Po almost immediately.

It took until Gamma before the 'Feds' were ok with me.

Lesson learned - it takes 10 strawberries to swallow a lemon.
