Earlier I went to Farseer with my new Chieftain and engineer my FSD. While there, I pinned the class 5 long rang recipe so I could use it on another ship. Now that I arrive back at Shinrarta to do some FSD engineering on my Anaconda I get this:

Do your pinned recipe(s) only go with one ship or one module size?

If your module is grandfathered it won't matter, because you can't remote a grandfathered module (you have to convert it at the engineer).

Pinned blueprints are otherwise universal.

Hm, check if your Ship's FSD there is already Engineered (Legacy / old Engineering System pre-3.0).

If so, it needs to be converted first - which unfortunately only works at the right Engineer with the proper Grades available.
(so don't try i.e. to convert your Grade 5 Legacy Thrusters at Farseer, as she only has Grade 3 for Thrusters for example)

Alternatively - remove the existing Mod entirely and start from scratch, if that's more feasible.

You don't pin a specific tier of upgrade, you pin the entire upgrade and all the tiers associated with it, and you'll only have access to the last tier you unlocked in person at the engineer. You can't remote unlock higher tiers.

I think they changed that, didn't they? By popular demand?

Now you can roll the whole thing, but can't convert from grandfathered or apply specials.

You may be limited by engineer rank though. I dunno.

As of last night, I couldn't progress beyond tier 3 of efficient multicannons by finishing the 3rd tier remotely. The 4th tier remains grey.
