Fight for what you think is right.
Besides you may find yourself destroyed and your capital ship as well.
I always go to fight the capital ship and find commanders sided with it, then I have to destroy them and the ship.
I've routed 6 capitals and destroyed about 10 CMDRs at the zones.
Actually it doesn't matter, choose whichever you want. Just be wary of your enemies.
