I wanted to know what the main differences are in terms of rank. For example, with Federation you start as harmless and end up being elite, but what with empire? I know there are ranks too but do you gain those additional ranks (outsider, serf, master, etc), or do they replace your federation rank, for example, a master rank would replace a competent rank? What about standings, if you are an expert rank in federation, can you still switch over to empire? I really have no idea how the two relate with each other in terms of ranks. If you are an elite with federation, does that mean you are so much hated by empire that you should not even try join them?

you are confused with the Pilots Federation. those are the people who have your combat rank like harmless, mostly harmless etc. the Federal and Imperial Navy are exactly the same other than different rank names. you do for both similar missions and gain permits along the way. if that doesn't answer your question please give me more details on what you are trying to say.
You are confused. The harmless to elite ranking is for the Pilots Federation. This is not the same as The Federation. The Federation and The Empire are political entities and you can gain military ranks with them. The Pilots Federation is non-aligned.
The Pilot's federation is different to the Federation. The former is like a club all commanders get membership of, and the ratings are determined by how successful you are in those endeavours.
The latter, the Federation of Sol is the group governing many systems, including Earth and the ranks you get with them are military ranks for naval mission.
Empire and Federation ranks are not exclusive. You can hold rank in both.

You seem to have misunderstood the ranks and the factions. The ranks you mention, 'Harmless' to 'Elite', are your Pilots Federation ranks, nothing to do with the faction Federation or the Empire. You can gain ranks in them all without penalty at the moment as far as I am aware. You can certainly gain your PF ranks alongside your Federation or Empire ranks.

so you raise through ranks in the pilot federation by obtaining bounty kills no matter of what faction you participate in ?
Sure, but they aren't ranks as such. It's a combat rating system.
Yes, by killing pirates. I've not taken any bounty missions, only dropped into random USS's and killed pirates there, and I've gained ranks with the PF.
