I'ts paying good. If I do this will the federation want my head for ever? how will this work?

just scan the ships and blast the "wanted" ones, you get the bounty cash for it too so it's a win-win.

Currently accepting warzone missions will not harm your reputation with the faction you sided against. So no, you won't be hunted on sight if you destroy a fair share of federation warships for a mission.
