I have been running around federation space for quite a while now, and I have NEVER seen any missions to get a rank in the federation. I have been hunting pirates and turning in the bounties at fed stations, and I'm allied with the federation. However, as said above, I have yet to see a mission that will increase your federation rank. Is there something I'm doing wrong?

Yes, turning stuff in to allied factions. You must not do that. This has been discussed endlessly, and explained endlessly. I'd read Yokai's Guide, if I were you.
Meanwhile, the short version- minor Fed factions won't give you Fed rep if you do missions for them when they're allied with you. You need to be "friendly" or lower. When they hit "allied", move on. The same applies on the Imp side (and presumably Allied, if anyone cares) too, before you ask
