Faction Rep: Dont understand

Commanders,

I have been doing loads of missions for this Faction and was Allied for quite some time now I am Neutral and I don't no why as I have completed all the missions they gave me and do no missions for anyone else except the Federation.

Could it be that I keep getting fined for carrying items that my faction wants?

Did you get scanned and fined?

even if that faction has given you a mission to recover contraband, getting scanned and caught with the loot is about the biggest rep killer there is.

murder? Piracy? Slap on the wrist. Pay off your fine and we'll be best friends again

loitering? Contraband? Hooooo boy. We don't like your kind in our system

Ahh that's what it is then, It does not make sense though they are the ones asking for the stuff so I should not be done for it, its all very strange :(
