Newcomer / Intro Factions, Ranks, Federal Navy

I looked up in the wiki but it did not really help ...

For the first time I have been offered a quest to gain a rank/promote in the Federal Navy. Sadly I am not quite sure what exactly that means and if it has any consequences.
Does it mean I will be with the Federation from now on and branches from other factions will be locked for me? Or do the factions stand alone and I can promote within any of them?

In other words : How do the Faction/Rank System in ED work in general ?

You won't ever be locked to a faction by taking missions from one.
Unless you obtain so much negative rep from another faction.
You can take the naval progression mission and still enter Empire space with neutral alignment.

Since the ranks are different from reputation. Ranking up will net you some permits.

It's fair to say the player base doesn't really understand this system yet. It was introduced fairly late in gamma so people are still getting to grips with it.
