In the early days I ran some illegal black box missions and dabbled a bit in smuggling and got 4 fines. Now my reputation is set to "unfriendly" with the Federation. I've tried to make amends by running a few missions between Federation systems, and I've even reached the rank of Midshipman with the Federation. But still I'm "unfriendly". How can we get to be friends again?

Newcomer / Intro Fastest way to become friendly again with the Federation?

It's quite chore but the only way I know of is to run missions, especially those that give rep as reward for any and all federation factions and try to get each one you come across upto at least friendly status with you. I have after many many missions, lots of which were rep missions (i.e. cost me money) finally got my status with the Feds from Hostile to Neutral.
Any new faction you come across will inherit its status towards you based on your current Fed status (assuming they Fed affiliated) at least that's how it seems to work at the moment. So for example if you are unfriendly with the Feds any Fed factions in any new system you visit will automatically be unfriendly towards you thus you will have to mission run for them to get on their good side BUT any improvement in minor faction rep only seems to contribute a seemingly very small increase with the Feds themselves.
My pure guess would be something like if you for example are initially Neutral with Feds then for 1 minor faction you become Hostile to you would need to become maybe Friendly to 10 or Allied to 5 other minor Fed faction to 'undo' the rep damage and become Neutral to the Feds again.
Another important point. As far as I can tell your rep with the feds has no impact on your progression with them or even on the offer of missions with the Fed Navy. I rose about 3 ranks within the Fed Navy while Hostile with them :S conversely I would be surprised if the Naval progression mission had any effect on your rep with the Feds themselves.

I think *but not 100% sure* that killing pirates in federation space will also help.

Doesn't selling exploration data increase rep with the faction who owns the station used to sell it?
i gave up sucking up to the federation.... i took on a mission to deliver fertilizers (or something boring like that...) ... had to just take it from one fed system to another for 13000 credits... thought easy way to gain reputation... i got to to system , delivered it and i notice that the reward had gone from 13000 to 0..... also i went from friendly to unfriendly.... whats that about..?Thanks for the suggestions. I'm grinding away, doing as many missions and trading in Federation systems as I can. I'll let you know if I get back to "Neutral".
Fastest for me was to Bounty in a Fed controlled resource extraction site close to a fed station and rack up 200 kills or so
i do believe bounty hunting does the job well.
you could also look for a civil war system (galaxy>system panel, click on stations and look for Status: Lockdown/War. Visit conflict zones here, confirm federation alligned faction then side with them.
CZ seem really haphazard and dangerous (perticularly with one or two humans in there) so be careful.

Bounty Hunting - but make sure you're not offing ships from the faction you're trying to gain rep with.
Missions - make sure you complete them as it kills your rep if you don't!

Buy Ships and outfit them in stations controlled by your faction.

yes, both the local faction and their alliance faction, if they have one. Exploration data is a good way to build rep.
